Water Spots,Make them go away, how?

I clay barred my car and did all the right stuff but it wasn't until later that I noticed really bad water spots under the trunk lid. They're on the rear bumper but they're hidden (mostly) by the trunk lid when it is closed. Will clay bar remove them or is there some other product that will so the job? What about the etching in the glass from water spots? Is this permanent? My '95 GT that I traded for #3618 had terrible blemishes in the glass and the other day I noticed the Bullitt was already getting the same way. It's a daily driver, so I may have to live with it... :sad:
